I have not ever kept Koi, but have kept ordinary goldfish for years, and by far the commonest cause of loss is some sort of trauma (Frogs in the Spring are particularly difficult, as they tear the skin off the fish, which then die from secondary infection) If your other fish still seem OK I would not over react, by treating your pond with anything drastic, but rather spend a bit of time, with a net in your hand, looking for a culprit - it may be a Dytiscus beetle, or, as I mentioned earlier, a neighbour's cat.
